Mine smoked on cold start, Yamaha fixed it up. Same with a bunch of others.
With yours, it depends on what they decide went wrong with it.

What year and model?
How many hours/miles?
When did you buy it?
Did you buy it new or used?
Did you have the dealer do all of the maintenance, especially the first service, or did you do it yourself?
If you did it yourself, did you keep records?
Were there any warning flags that you can now, with 20/20 hindsight, see might have been trying to tell you something?
How is your relationship with your dealer? Do they like you? Are you a repeat customer there?

All of these things are factors that will determine how well you get taken care of.

It sounds to me like there's a pretty good chance that you'll get a new engine for Christmas.

Did you try a new plug?

If you didn't buy the extended warranty take it in "today"!

Dealer said they found a foreign object in the cylinder. Not sure what it is . He said he thinks it could of been a cotter pin but he isn’t sure . But it’s not magnetic. Piston and head are junk. He said he could see Where the object was floating in the head for a while . Waiting for a response from Yamaha .

Very interested in this problem, can I suggest that you go to the dealer & ask to see the piece that caused the problem, then quickly whip out the phone & take a picture so you can post it up here, gotta get to the bottom of this one for piece of mind.

"Foreign object" I hope the stealership don't try to void the warranty and say it's something you did.

That's great news, but what was the object??? There are only so many "things" that can get into a combustion chamber without dropping stuff in, non-magnetic sounds like aluminium, would luv to know what it was & where it came from for future reference.

Yeah, now we're all curious. See if you can snake a photo at some point.
My dealer let me take a bunch of pics of the disassembled head when they fixed mine. Just told him some guys on the Grizzly forum who had been helping me wanted to see them.

They don't have a right to tell you you can't look. The doors to the service shop should always be open. If not, well there's always the side door.

Sounds like something was dropped in there at assembly or on the service. The only other options that I know of are a dropped valve or I have seen a piston crack and start to come apart at the top.
